Bioinformatics:  
JCell JCell is a framework to simulate intra-cellular processes based on gene regulatory mechanisms. The project is aiming to model and reconstruct genetic interactions in silico, and helps researchers to gain new insights in the organisational structure of an organism.
Chemoinformatics:  
joelib JOELib is a platform independent open source computational chemistry package written in Java.
